There are certain restrictions on App Store apps which would prevent them from being in the App Store. I don't think you can have anything in the App Store which installs a kernel extension, which I imagine AirServer does.

If by manually you mean 'not in the App Store,' then there will be a lot programs like that. The restrictions on what can be in the App Store would prevent a lot of apps from being there. I don't know if it has changed, but the version of TextWrangler offered on Bare Bones' website is different than the App Store version. The website version can 'unlock' system files for editing. That option is not available on the App Store version.
Otherwise, I'm not sure what 'installed manually' means.
